I noticed today that neither of my side indicators are working Doh

Presuming it's not the bulbs, what could be the cause of this?

My drivers side has recently had a new door on, but the passenger side has not been messed around with.

Where/how do they connect up and what could be causing them to not work? Some wiring inside the door cards or something?

No I didn't LOL

Neither of them work and I have no clue why.

I can't imagine both bulbs have gone.

Done a search and think it may be the flasher unit in/by the fusebox

So that will be getting looked at Sun Yes

Mine has done this in the past and it was moisture getting into the fittings and corroding the bulbs connections (no wheel arch trims didn't help) I cleaned them up and new bulbs still didn't work, I had to clean the contacts that the bulbs sit in with wet and dry sand paper to get it to work.

bad contact in the plug or bulb holder I'd imagine, IIRC the wires go via the front indicators.
